Despite Nebbercracker's intentions to protect their neighborhood, there is an underlying sadness and regret in his interactions with Constance. He remembers her as she once was, before her transformation, and likely mourns the loss of their former life. This mixture of love and sorrow is evident in how he interacts with her whenever he can temporarily calm her down. Nebbercracker, deeply concerned about the destructive and dangerous nature of Constance, takes it upon himself to protect their community by confining her within their house. While Zee leaves and Chowder talks to his dad on the phone (who is worried about him missing), DJ introduces himself to Jenny and he explains of what's been happening. While Jenny speaks to her mom on the phone, DJ and Chowder talk about hating Mexican food and "calling dibs on a girl". The trio then sees a dog starting to pee on the Monster House's lawn, the house then grabs the dog with its tongue and pulls it inside just like a frog does. He is also a bright young boy who came to believe that there's something more in Mr. Nebbercracker's habit of taking items that ended up in his lawn and scaring away any children who get too close to his home and will do anything to get the bottom of it. Aware that the old man cannot do that forever, DJ convinces Nebbercracker to put her out of her misery as this is the better way.

DJ, Chowder and Jenny force the house to vomit them outside by grabbing its uvula. Mr. Nebbercracker arrived home alive and revealed that the house is possessed by his wife Constance. When he was young, Horace met Constance who was an unwilling member of a circus sideshow and fell in love with her despite her obesity. One Halloween day as children tormented her, Constance tried hurting them with an axe, but lost her footing and fell in the basement of the house also wet cement buried her body. Horace finished the house after Constance's death knowing it was what she would have wanted.

The plot centers around three children who discover that a house in the neighborhood has become possessed by a ghost, turning the building into a living, breathing, scary monster. The game culminates in them dealing with the furnace, which Jenny is initially too scared to do, then trying to escape from the house before it explodes after destroying the furnace (in the GameBoy Advance version). While in the DS version, they end up having to deal with the house directly, with the lawn serving as a battle arena. DJ convinces Nebbercracker to let Constance go for the better, because he can’t live the way he is currently living forever. Angered by this, Constance pulls the house out of the ground and chases Nebbercracker, DJ, Jenny, and Chowder. When Nebbercracker attempts to reason with Constance and blow up the house for her own good, only to be grabbed by her, DJ, Jenny, and Chowder save him using an excavator.

DJ eavesdrops on Zee's boyfriend Bones, who tells Zee about losing his kite on Nebbercracker's lawn when he was younger and that Nebbercracker supposedly ate his wife. Later, Bones sees his kite in the doorway of Nebbercracker's house, but he and the kite are consumed by the house as he is retrieving it. DJ goes to check on the scene though Chowder thinks he's just freaking out but once Chowder rings the door bell the house comes to life and frightens the kids away. DJ tells Nebbercracker it is time to let Constance go, but the house overhears this. Nebbercracker attempts to distract the house so he can dynamite it, but the house notices and attacks him.

Though still furious, Constance calmed down, and they had a brief conversation. Here, Constance expresses a degree of remorse over the carnage that she has done, and Nebbercracker said that he has done the best for her. But now, her suffering must be over as he reveal the dynamite to blow up the house that has changed her. Constance was shocked with this and started to get furious, but Nebbercracker argues, tried to blow the house up with the dynamite, and trying to tell Constance that it was the best for her.

Accompanying DJ to the house, Chowder disagrees with him about the house being haunted, and proceeds to go up to the house and ring the doorbell to show him there’s nothing to worry about. Doing so causes the house to awaken; its interior suddenly takes on a mouth/throat-like appearance, and the exterior also takes on a more threatening look. Chowder barely avoids being eaten and he and DJ retreat back to DJ’s house, where they spend the night keeping an eye on the house, though the house remains inactive. He has been dedicating his time to spying on Mr. Nebbercracker through his telescope for a few years after the old man becomes known for scaring kids and stealing their toys and is called crazy for his obsession with it. Believing a hidden truth to the sapient house, DJ convinces his best friend Chowder and new friend Jenny to explore inside it no matter the circumstances to unveil the mystery on Halloween night.

During the construction of their house, her sudden untimely death occurred due to falling into the basement and getting covered in wet concrete, after which she took possession of the house instead of going to heaven, which developed monster-like characteristics. In her memory Horace managed to finish the house, thinking it's what Constance would have wanted, however, he soon discovered that, even though his wife had died she hadn't left, with her soul coming to possess their home. The house would attack any kids that got near it, especially on the night of Halloween, which forced Horace to take precautions by putting warning signs on the lawn to prevent the house from attacking anyone near the house. Reuniting with Chowder in a circus-like room, they find the remains of Constance, and unsuccessfully attempt to douse the furnace, resulting in all three of them being separated again by massive pipes. The three then have to fight their way through the corridors while dealing with more enemies, reuniting again at the entry hallway, where they get the house to spit them out by pulling on the uvula.

She does not believe him, so DJ enlists the help of his best friends Chowder (Sam Lerner) and Jenny (Spencer Locke), a girl selling Halloween candy (and who nearly gets eaten by the house). Together, the three of them try to destroy the monster house, along the way figuring out its secret. Overhearing this, Constance becomes enraged, using two trees to lift the house from its foundation and chases her husband and the children.

But, as DJ, Jenny, and Chowder rejoice, Constance reassembles the house, making it look like a massive misshapen bundle of wood, brick, and shingles. This causes Constance’s anger to really shoot through the roof; she turns the trees flanking the house into hands/arms and feet/legs, pulls the house out of the earth and chases after DJ, Nebbercracker, Jenny, and Chowder. During the chase, Nebbercracker is forced to stop and rest, while Constance continues going after the kids. Constance is constantly picked on by people, especially kids, because of her obesity. Nebbercracker is seen only in photos in the GameCube and PlayStation 2 versions of the video game adaptation of the film, and appears briefly in the GameBoy Advance version.

They conclude that the heart must be the furnace and Chowder provides a cold medicine-filled dummy that should cause the house to sleep long enough for them to douse the furnace. Police Officers Landers and Lister thwart their plan and they are arrested when Landers finds the cold medicine stolen from Chowder's father's pharmacy inside the dummy. The house then eats the officers and their car in which DJ, Chowder and Jenny have been shut. Nebbercracker's past goes back to his military career as part of a demolition squad (it is not specified in which conflict he participated but judging by the photographs and memories it must have been during World War II). Sometime after World War II, he was in a circus watching a performance about Constance the Giantess and fell in love with her. However, she was abused by the spectators and her manager locked her in a cage.

Just then, Chowder spotted the hanging lamp (the uvula) in the house’s hall, prompting them to shoot it. This, however, nearly caused the house to awaken as the house' main hall turned into a mouth-like cavern before spitting a large amount of green slime water. It then had a beam of light search the house's main hall where the beam came from one of the windows. Here, Jenny stated that the main hall was deformed into some kind of mouth cavity where the opened hole acts like a throat, the rug acts as a tongue, deformed woods around the door acts as teeth, while the hanging lamp acts as a uvula. Shortly afterwards, Bones sees his kite in the doorway of Nebbercracker's house, but he is consumed by the house while retrieving it.
